Game title
This could also be read as "Dr. Wily's Mystery".
Intro
The comma after 挑む is not necessary here, but was probably written to indicate that the sentence had not ended (since there is a pause at that point in the original game).
Bonus content - Can't Beat Air Man
Just because the wiki's about games doesn't mean we can't have fun with the concept. Here's a translation of the song "Air Man ga Taosenai", also called "Can't Beat Air Man" and similar names.
TODO - 面 = screen, area, what?
足場 literally refers to a place for your feet. In this case it's referring to the game's infamous disappearing blocks. He could handle them if he had Item No. 2, but he needs to beat Air Man for that, which he can't do.
向こうの岸まで着くけど
The も here combines with 何回 to convey the idea of "no matter how many times".
